I don't know what options are available for Ryzen machines, but on my Xeon machine, turning off hyper threading and disabling the clock down feature (so the cpu is running at full clock constantly) improved performance noticeably. Accessing from the physical disc drive has never worked well on my machine. When I first tried V12 I used an incompatible motherboard / video card combination which caused a corrupt BIOS flash file and I got the behavior you described.
Open up the folder for the BIOS rom in your roms folder and try deleting the flash file.

PCem is quite CPU demanding, I'll give you that, but I tried SC2K with a Pentium MMX 233 and it runs always at 100% with all in game speeds. That doesn't look like the Win95 version though.
