It may be Windows 98 SE itself, sometimes hangs during shutdown, there was a patch for it called "Windows 98 Second Edition Shutdown Supplement" but it's no longer available from MS, the file name is "239887UP.EXE" Download it here: https://www.computerhope.com/download/win98/239...

Now on Windows PCem stores the ROMs, NVRs, configs, etc. in a subfolder called .pcem inside your Windows user folder, such as C:\Users\yourusername\.pcem (on Linux it's ~/.pcem)

Yeah wx-sdl-mouse is a better place, I didn't really test it in MS-DOS, not even in graphics modes, I used Windows 95 to try to match the movement of the emulated mouse and that of the physical machine.

I suspect some of those limits were not always real, it just had to be the largest hard drive size that existed when those operating systems versions came out, I remember MS-DOS 2.something shipped with the Sinclair PC200 did a proper install on another computer with a 40MB Conner CP3044 drive.
