For Duke3D's case, the long load & stuttering is an uncached-FAT32-under-pure-dos problem. 1024 cylinders just happens to have OSR2+/W98+ FDISK not offer FAT32 support for partitioning (FAT16 only at that point). 1024 cylinders is officially too small for any FAT32 business. The only games I can think of that need the Voodoo3 are Jedi Outcast, Jedi Academy In that case it's more of r_gldriver being ripped out. Not a bug, this is real behavior. Voodoo 1/2 only supports a minimum resolution of 512x384 (512x256 in arcades). Going lower will be shoved in the corner (if it lets you at all, most games that know the card shouldn't allow this).

It's not the same engine. The constant buffer writes does hit 3dfx emulation a bit. There's a lot of games that do the same (thief, system shock 2, that david bowie game, etc). Generally the games that don't ever do that are OpenGL-based (since that wasn't until fragment shaders)

Mistique would've been cool, just another option, but it's not essential in a sense and I can understand why things were halted. Mystique does a lot of things better than the ViRGE though... Given there's also a lot of early D3D games that don't like the Mystique either (with real behavior exhibited when they go wrong, such as early games with fog) it's probably for the best. Could imagine the false PCem bug reports on how NFS3 and Lithtech games missing textures on it, etc... 1st gen 3...
